I'm going through the version 3 boxscore classes right now to create a custom CSS file for our league.

My question is how do you get a custom boxscore CSS file linked to each boxscore?

I'm not sure to understand your question. In my view, you simply need to modify the existing CSS files or add your code in the "STHSMain-CSSOverwrite.css" file you create from scratch.
